I went back & looked at your video, & your top shaft itself was not smoked...the synchros & shift collars were worn out, but that's to be expected from that many hours. When it really runs out of lube, the whole shaft is toast. I've seen top shafts that were towed with the engine dead & not in tow position that the low pinion was literally welded to the shaft....The marks you pointed out on the shaft were where the shift collars are pressed on. Nothing moves there.
You're right about the shift procedure.
the other thing I noticed in the video was the cab sitting on blocks. You mentioned them talking about bent shift linkage, if the cab was set down with too low of blocks, the linkage will get bent...they hang out the bottom about a foot or more.
