I understand your frustration, it's hard to see much needed water evaporate away. As i understand it you no-till your milo into wheat stubble, but you use tillage after milo harvest, am i right? Also what other crops are in the rotation? What i see what maybe is happing that the wheat stubble may have more water in the profile before the big rain compared to the to the milo stubble, so that is why there is water standing in the wheat stubble. If you are using no-till one year and tillage the next, it might help to till deeper durning the tillage phase to make more room for water during the no-till phase.
What you might do next time, if you have a heads up when the next big rain is comming is go out and check the soil moisture in each treatment before the rain comes, it might give you the reason for what you are seeing.
