Shampooing, etc. will not do it. Pet urine leaves a protein in the flooring, whenever it gets wet or humid again you will smell it. My vote would be to call a pro and let them deal with it, if you want to DIY then find a pet urine cleaner, it will break down the proteins and let you remove them.

Hope you have a security deposit.
