Use an enzyme cleaner and give the affected areas a good scrub. After everything is dry, put on a coat of oil-based Kilz to seal everything and finish it off by renting a commercial Ozone generator. If there is a forced-air unit in the basement make sure to clean that and run the fan while the Ozone generator is doing its thing. Your choice on painting or ripping up the closet floor. You could try cleaning and Ozone, but I wouldn't bet on the odor not lingering. Also, use caution with Ozone generators.

Edit to add: you'll want to put a topcoat of latex floor paint on the basement floor after the Kilz.
