Adding PAM (Polyacrylamide - http://www.ars.usda.gov/Research/docs.htm?docid=18850) in the row will help with silting by bonding the soil particles together. Not quite following you where it is washing out but if it is right where the water hits the ground as it comes out of the pipe then you could cover that area with straw, carpet, or rolls of sod.

Depending on the type of soil but one way to help push the water through is to run for a short time then move to another area of field and then keep going back and forth. What happens is the clay particles will seal up after the water is pull off and then when you come back in 6 -12 hours the water will advance over the already wet area fast without soaking into the ground. I have a system that a timer changes a valve every half hour or so to do this, called a surge system.
