We had a very similiar experience this year, this is what we did.
Planted winter wheat as a cover crop and terminated all prior to planting except for a strip in center of field that was killed after planting.
Spread 3 ton poultry manure and put 60# of N preemerge (trying to offset N tie up by cover crop).
Side dressed another 50# of N + S (amt based on PSNT test)

We also saw right at a 20 bu yield penalty on area where wheat cover was terminated later. Did not do N tissue tests and visually I would say the late terminated area appeared N deficient.

I have tried to attach yield map - area with late killed cover crop is dead center of field and begins on upper left side.
