| The wax rings that make a gasket between the bowl and flange are made in different thicknesses to accomodate this kind of variation. You can even double them if need be, though of course it's not first choice. Buy a couple each- thicker and thinner- cheaper to have leftovers than make another trip to the hardware store. Some have rubber cone made into them, some are just a ring of wax. If you do wind up stacking, I think the rubber cone will help keep them aligned.
