Absolutely let the corn run out the door until all the moldly corn is gone. Much easier dealing with chunks at the door rather than in the center sump buried under several feet of grain. Do not let it run down to the sump as even a small chunk could plug the sump. Your 5000 bin is of no real risk structurally by running the corn out one side (door). If it was 50000 bu then you risk damaging the bin.

As others have mentioned wear a dusk mask, I use a 3M #8210 mask. Don't use a cheap comfort mask. Won't do what is needed.
Just ask the management at the firm you are selling the corn to for some dusk masks, they should have the good ones. Also the suggestion of turning around the aeration fan to suck the air down and out of the bin is a great one. I do this all the time even on clean ??? grain when sweeping out the bins. Make a big difference.

Stay out of the bin all you can. Your lungs don't like mold.
