in that case, the only other thing I'd check is that you have battery voltage to the little terminals on the alternator, unless this is too complicated for it's own good and does something crazy with the voltage regulator like the ecu controlling it.
Also, charge those batteries before you try to start it. Dead batteries can kill an alternator if it starts.
