Did it ever work or is this a "new" install.
You've covered the two areas that I would investigate 1) wrong channel and 2) faulty sensor/wiring.
The height values would be involved with the speed/height module and not the flow module. The flow module would only deal with the grain flow in the clean grain elevator.
