Some of the induced-exhaust furnaces have a knock-out on the cover to the burner section for a "combustion air" tube. It might be possible that your unit is starving for air and needs a dedicated pipe to the outside for combustion air like the newer furnaces have. Everything you have said spoeaks to a "lean" condition. Also... what about the gas pressure? Is it within the recommended range? Low gas pressure can cause what you have described.
