i suspect a vacuum pwm control wire is rubbed into the the pwm control of the fertilizer pump. fertilizer pump pwm runs at normal pwm with no conflicting voltage, then when vacuum is on the high pwm pulse is shared across both circuits and they both run the same speed.

where did you check pressure to the fert pump? if you found the pressure fluctuate all the way at the starting point, the pto pump, then the pressure regulator (i dont know what they use) or solenoid valves could be whats rubbed together. this whole part sounds odd to me, as i would assume each port would be wide open full pressure when turned on, and letting the pwm control speed. not sure when it would reduce pressure.
