Hillsboro, AL | It has been a long time since I used Quicken (on Quickbooks for several years now) but I don't think Quicken has a payroll module, so I am going to assume you were doing a manual payroll entry. If that is the case, those entries made in Quicken are not going to show up in Quickbook's payroll reports. The only way to correct this will be to delete the old payroll checks and enter new entries.
