Are you certain that you are putting in exactly 1000 gallons? Using the markings on a tank or filling it full is not necessarily that accurate. Are you certain that the acres are coming out correctly. If both answers are yes, then adjusting the meter cal slightly should improve your situation.

Here's one way to think through the process:

The flow meter creates electrical pulses as the product moves through it. The controller counts these pulses and DIVIDES by the meter cal to convert the pulses into common units such as gallons. You will want to INCREASE the meter cal so the result of the division is a smaller number (calculated applied rate), Since the calculated applied rate will be a bit light, the system will apply a bit heavier thus covering less acres.

The new meter cal would be around 728 for a Raven (Pulses for 10 gallons) or 72.8 for the Ag Leader (Pulses for 1 gallon). These are very reasonable numbers for a Raven flow meter.
