I have one barn with the same set up and same problem. Some groups I just keep scraping and others I let stay messy. In my experience, if you leave the pens sloppy, as the pigs get bigger they will eventually figure out where they are supposed to poop and where to sleep. They will be very dirty for a while and it is hard to look at for a while but they figure it out. Might also try wetting the end you want them to do their business on.
