I've spent more time than I'd care to admit chasing gremlins out of Perkins fuel systems...it's a never ending battle. All of the suggestions above are good. The little gaskets on the lines going to and from the filters and injection pump are called "fuel sleeves". It's pretty important that they are in good shape (not rock-hard), and not rolled sideways. Have you checked the gasket under the lid of the lift pump? Does this engine have a Murphy valve? I've seen the coils get lazy and work for the first half hour then cut off. The vacuum created by the lack of fuel can cause air to enter through a connection that WON"T leak fuel.

Other things I've seen: Smashed fuel line. Cracked fuel filter base. Chipped glass bowl under fuel filter.

If the lift pump feels weak, I might start by replacing it. Pretty cheap through Tisco or A&I and can't hurt.

Good luck, they can be a PITA to troubleshoot sometimes.
