My friends house got flooded with stormwater, they had a fire truck out to syphon water out. He got his foot in the end of the 3 inch hose, he couldn't pull it out. Water suction is -not- something to mess with. It is extremely more powerful than we think.
It would sound like you have a lot of water, an undersized stream, a couple of culverts undersized, one might have issues.
Whatever little bit you fix, will just pile too much water somewhere else slightly downstream.
Until you start near the bottom, and work your way up from there.
Which is your view of this, more or less as I understand it.
Venturi effect can be quite an odd thing, depending on how the water flows and swirls, it might actually be creating its own blockage by moving debris into its own way. I giess I would not depend upon it scouring itself clean.
