I think I'd run it-the book does give a spec for deflection, don't remember it exactly, but I wouldn't worry about .003, with that much weight on it...your preload is probably OK.
I can't really feature the breather being plugged pushing grease out there, but it's a possibility. You may just be over-greasing it-a couple shots once a year is enough @ 300 hr./yr.
