A little insight into why. Most controllers use a transistor for the output. Generally it's a MOSFET. Those come in two types: P-channel and N-channel. Generally, the P-channel is used when switching the positive rail and N-channel is used when switching the negative rail. Due to some electronics physics that I don't understand, the N-channel FETs are substantially more efficient. On high-current loads (anything more than 1 amp) this becomes beneficial. It's not the wasted energy that's a design concern, but that wasted energy turns into heat, and the heat is very much a concern for designers. So yeah, I understand why they'd want to use a N-channel FET and that means the negative rail is the one being switched.

I don't know anything about the box you're trying to connect, but is it not just a coil? The coil doesn't care which side of the circuit is switched.
