Yes, you can input into the back of the Cruizer II on either port. Just make sure that GPS is outputting GGA and VTG at 10 hz, ZDA at something at least .2 Hz. Be sure that the baud from the GPS receiver is at least 19,200, and that it matches up with the baud setting in whichever port you connect to on the Cruizer II.
