What is the web site they open windows for? You might be able to google its name to see what kind of malware you have.
There are also 2 great add-ons for Firefox that you may want to try:
- AdBlock Plus: Blocks ads (both the pictures and the code, including many pop-ups)
- NoScript: This one is more tricky to use, as many sites now rely on scripting such as javascript, but most pop-ups are generated via scripting, so it could help.
You'll need to "white list" the sites that you authorize to use scripting, but you do it only once, from the NoScript icon in the toolbar.

But get rid of your malware before installing any more add-ons.
If it's running as a process, open Task Manager to see if it appears, also search and open msconfig.exe to see what's loading automatically in the Startup tab. I removed most of everything (MS Office, Adobe stuff, etc.) to keep only 7 apps at startup (Google Drive, Google Update, Microsoft Skydrive, Microsoft Security Client, AnyDVD HD, and 2 apps I copied to my Start menu's Startup folder to launch automatically: Mozilla Firefox and Windows Explorer.
