I've never dealt with factory paint but i've repainted several cars and trucks. sounds like the factory is using acrylic enamel (single stage paint) which is not designed to use a clear coat. I've put a clear coat over a couple acrylic enamel jobs and it turned out fine....didn't really add anything other than a layer of protection if you ask me. I know some paint formulations don't get along with each other so I'd follow the directions on the can (or data sheet)

A two stage urethane paint job (base/clear) tends to be far more forgiving as far as application and fixing any mistakes (runs, orange peel, misc) and also tends to look a bit better (depending on painters skill of course) but it is also more expensive.
