If you have rust always use a resin cleaner like iron out. How much iron do you have before and after the water goes through the softener? How hard is the water before and after the softener? It is possible your resin could be getting clogged with iron. However, if your softener is getting the water soft it should still be taking out some iron. I am also leaning toward a hole in the well casing if it is iron casing. Something to try is extra backwash time. Softener should go to back wash first when it cycles. When it is in the backwash cycle just unplug it for 30 minutes or so. Can't stress enough always use iron out.
