Cedar Rapids, Iowa | If you can get NMEA GGA sentences from your FM1000, that is preferable to using the phone's internal GPS receiver. A GPS receiver in an Android device, when tracking, will generate heat causing the device to get warm, may delay the time it takes to get going, or could potentially be inaccurate. It's a nice backup option for when you can't get GPS from the RTK receiver, but you may as well use the positions from the RTK receiver if you can.
