I would leave it the way it is, we have had probably a dozen of those headers and I have never taken the flight extension off, the tech will tell you to leave them as it improve feeding into the center, I have not had any of the problems that you have described. We did take them the first header we had, it would cause problems on the outside of the feeder chain and backfeeding problems, put them back on and didnt have any trouble.
