With the newer versions (versions X2 and on up), you should be able to do what you want. With these you can go to the enterprise under a field (such as 2009 Beans in Field#1) and right-click on the enterprise and select Edit Boundary (or Import boundary if you have a GPS map to import). This will allow you to change the boundary for just that enterprise. The program maintains a history of all your boundaries for each enterprise. Wouldn't that do what you're looking for?
