Is it a 5 speed with a single stick? Or does it have two sticks? If it has two sticks then it is actually a 6 speed which has 5 direct gears, Low Low, and 5 reverses. If it has two sticks leave the left stick in neutral and the main box select 1-5 for PTO speed, but you must have the 1 through 5 stick in a gear for the PTO to operate (again while your range or compound selector is in neutral). You can use 1 - 5 and it will speed up or slow down the PTO based on the gear selection.

Again this is all hinging on you having a 6 speed and not a true 5 speed.
