I just spot mowed some thistles along with some patches where the pigweed and lambsquarters were dominating the canopy on a new seeding today. If the weeds are getting the majority of the sunlight, cutting the tops off of the alfalfa is less harmful than that. Just don't cut to short and you should be fine.
