Upon looking at your first photo again, it looks as though the tub drain and the sink/vent stack pipe could be easily moved with no damage to your heat tubes. The water closet drain will be tougher but not impossible to move with talent and a bunch of time. I see no reason they should have to cut or damage any heat tubes. Give me a day and a small Bosch or Hilti jackhammer and I could fix that. Just get it done while the concrete is still green. You'll have some patches but they won't be objectional or cause a problem down the road. Sadly, this stuff happens all the time. Good job taking pictures so you can tell where the tubes are.
