There are so many millions of points in a LiDAR cloud that it can be difficult for some software to process it. You might need to clip the base LiDAR layer in a different GIS program (MapWindows is free and I use it sometimes?)

Theoretically the data should have been QA'd but if not, do you think your field is along one of the boundaries of the LiDAR tiles and that there are some edge effects from elevation not lining up?

Nothing wrong with using RTK data, just takes some work to make sure the base RTK point is correctly georeferenced.
