I've pump pto pumps on a couple sprayers. You want the pump shaft and pto shaft on the tractor to be as straight across as possible. If the pump is higher than the tractor pto you run into driveline angle, and pump pulsing issues. The u joints slow down and speed up as they rotate/change angle and this can be seen on a pressure gauge on the pump outlet as pressure fluctuations/pulses.
