I have a 661 which is the same in liquid applications. I would guess that one of your boom cal numbers are wrong. Does it do it when you turn off ANY 3 of the sections or a PARTICULAR 3 sections? The pump should be able to do low volumes because the rate controller changes the hyd flow to the pump motor, it doesn't restrict solution flow like many other sprayers do.
Trouble with raven 460 rate controller.
