Wouldn't have to have control wires, if you used the magnetic contactors on the circuits you didn't want on the automatic generator. Would be relatively easy to have the contractors open when power goes off, then you turn them on again (one at a time) using a momentary switch (Start switch).

Doing this, depending on how many circuits you're dealing with at each location, I would think it'd be easier and cheaper to install a second panel at each location, right next to the existing panel. Run the power for this new panel(s) through the magnetic contactor and move the circuits you want to control manually into it. Then, like said above, when line power drops this panel goes dead until you come along and hit the switch.
