I don't think you can combine the trips if you are disking 3-4" deep in some spots- regardless of the cover crop you plant, if it's covered that deep it'd be asking it alot to grow in that area- besides, that probably where it's needed most. I'd do the "necessary evil" then come back with the cover of choice.
