That's why manure should always properly be composted, the high heat in the first days of composting kills all pathogens, weed seeds, fungi, viruses. As far as I know, all the recent produce infections and recalls were not due to composted manure, but to contamination from raw manure or human feces in the water used for irrigation or washing.

The organic sprout infection that killed 35 in Europe 2 years ago is supposedly linked to human feces from bean or fenugreek seeds.
