I'm going to say putting them under the trees is a worse option than putting them in a well drained area, if we get into a higher rainfall time than now, it will be noticeable under trees.
With your rounds of clover and alfalfa, I'd process it in your vm dump it back out then put back in as needed by bucket, I have neighbors doing that.
