I don't think there is/was an engagement problem. I just got the tranny hung before dinner. Don't have the linkage and lines hooked up yet. The problem with the design is you can be partially engaged in a gear and operate without knowing your not fully engaged. It is good to shift while slightly moving via the clutch pedal and/or rock the machine while engaging the gear.

I measured 5.5" on the shift rail from tranny case to outer most portion of the shift rail for second gear to be properly engaged. IIRC, it is the bottom shift rail.

There is no internal adjustment for gear engagement. Have the external adjustment set properly and keep it fairly clean on the outside, use 4x4, and be sure the tranny is fully engaged.
