If you put salt on dry beans before or during cooking the beans will tend to stay firm. Most recipes recommend that you do not add salt until the beans are cooked. BTW, did you soak them over night before you cooked them? That makes a difference too. This bean cooking issue is a reason that lentils are great, they are done about 20 minutes after coming up to a simmer and you don't have to fool around with soaking them. Same goes for split peas.
Beans also need to come up to a good simmer and I think that sometimes slow cookers don't get hot enough
