Apex will not clip management zones or prescriptions (to the best of my knowledge, anyway). If you're running swatch control, you can just use the original scrip. and the new boundary. The applicator will turn off when it gets outside of the boundary. I had this same issue two springs ago and I had to clip it in another program and re-import it.
