So your 9-pin serial is coming from the NavII port, correct? This is how ours is set up, and I used AP toolbox to change the 3 codes (precision, correction source, Hz rate) in the NavII directly (I could not find where these could be changed in the FmX). To do it in the NavII, I followed the directions given in the support document in the second link above.
Your 9-pin cable from Trimble should be a null modem (p/n 59043).
