More thermal expansion/ contraction issues in colder climates. Keeping the temperature (and dimensional changes) of both parts relatively equal is probably difficult with a lap joint that's heated from the inside only, as manifold temperature increases or decreases. For a large diesel engine, always taking the time to warm an engine up before pulling it hard, may have some benefits to the life of the manifold bolts, wouldn't hurt the engine.
