Might you be loosing fuel prime? I have a similar Kubota in a Vanair power pack on my service truck. Someone bypassed the OEM fuel filter and put an inline filter on instead. This allows the injection pump to loose supply prime.
I have to cycle the key a couple times for the electric lift pump to reprime the system, otherwise it behaves just like yours.
