Near Intersection of I-35 & I-90 Southern Mn.
Picture 3 would be correct in my opinion. You have informed the system that you want it to use E1 as the Master. You have attached a DPDT switch to 12V, E1 and Switch Detect. Green indicates that E1 is responding to the new switch being in the UP position.

I would try removing the Channel ON/OFF designation, although I don't see that as a conflict. With the old Liquid Module, if the configuration just involves 1 section no section switch is even used since only the Master is necessary.

I have a somewhat complex setup in my planter tractor for use with corn planting. The planter has section control (12-2 row sections) and a 4 section spray arrangement. I have the seed and spray split and assigned to four section switches. I have a distant switch such as F10 setup to be a sub Master for the spray. Normally this would be ON and the overall Master would stop both seed and spray. In actual practice auto swath or the implement switch handles this. If for some reason I want to stop all spray but yet continue to plant I can use F10 which is a sub Master and only affects the spray.

This should not be involved in your situation since I believe you just have one product and one section. The original Master appears to work as expected. Changing the setup to your new Master should work also.

There is no doubt in my mind that the Master setting should be set to E1. Have you tried leaving channel 1 ON/OFF to F1 and leaving F1 ON and then using the new switch? It doesn't seem like that should be necessary

Again, I have no actual hands-on experience with an L2. Hopefully someone reads this who has used L2 with an alternative Master switch. I am assuming that it works the way it has for me in other situations.
