We have planted rye on pattern drained ground with no problems. We planted it both in the fall for seed and cover crop or in the summer after wheat for cover crop. The one thing that will always plug tile for us when we plant tillage radishes in august and they get manure applied on them. I have even had them plug a tile because septic water was running through it.
