I deal with this a few times a year. As long as it was shut down as soon as the water in fuel warning came on, it's not a hard fix. Drain the fuel tank, refill, and as soon as the the water in fuel light comes on, drain the water/fuel separator. Modern engines that use DEF have fuel systems that save the fuel injection system if the are properly maintained.
