I think you were short on nitrogen, I'm not so sure rye is recycling n as fast as people think, seems more like a n sink and maybe deposited as carbon in the soil

I had 140 acres of corn into rye, ended up applying close to 250 lbs before the corn looked good again. Ended up yielding well, one of my best fields, I didn't terminate till the corn was up.
