What are we looking at with those dark spots? did the membrane soften or disintegrate in those spots? I'd kill the rest of the dark spots with quaternary ammonia, aka wet and forget, aka alkyl benzol dimethyl amonium chloride, the most common anti bacterial for the last couple decades, and the star of the covid war. Then rinse, retreat if it needs it, rinse, let it weather. Then recoat. If those spots need something, it could be as simple as a couple extra coats, or add a repair fabric.

Usually leaks come from the flashing, and cleaning up excessive "lap sealant" is most of the work if it's been resealed in the past. I'd also open those gutters about double as wide as they were, to have some chance of shedding water in rain, and also to allow you to brush over that caulk seam into the bottom of the gutter.
