The rear bolt is either missing or broken off on the manifold. I want to see what the deal there is but there is a heat shield covering the manifold.

It looks like the hood needs to come off and part of the air box. Is there an easier way to deal with this?

Odds are the bolt is broke. Pretty common with these. Good time to replace all of them. Some good penetrating oil and even better reverse drill bits are your friend

The new updated bolt is way longer and has a spacer on the outside.

Common problem easy fix. Deere has different length bolts with some spacer seems to last.

Manifold needs to come off. The two halves need to be separated and cleaned up. Have it machined flat and install with latest hardware and gaskets. This is the only way it will last in my experience.
