For sure do the trolley tour. You can get on and off and stay how ever long you want to. The trolley also goes out to coronado island, and definatly do the midway even if you think it might be boring. The trolley will drop you off pretty close to it. Mission beach is a great place to stay for a day or two. Pretty reasonable hotels in the winter
