Is the LED flashing a reddish purple color? if it is you will have to force the software back into the receiver by inserting the USB drive, cancel out of the update screen if it comes up but it likely won't, go to the message center, then to button A (Reprogram), then scroll to the receiver and then press the reprogram device button at the bottom of the screen, open the window and choose the software version and reprogram the receiver. Should work when you are done.

I do not allow the software to automatically load when there are multiple devices to update, I once had two receivers and two rate controllers fall off-line by allowing them to automatically update, took me 5 1/2 hours to get everything working again.
